What Sherlock did while he was gone - He was in jail for stealing a bread. (And housebreaking, too. Though he protested(in vain) he had been searching for a certain evidence against Moriarty’s web.)

I want them at my door.

- You’re going to be all right. It’s over now.

Sherlock is back, alright.

This looks like Sherlock snaps at John. 
“John, what are you doing? Don’t touch me, I don’t like to be touched.”
And John is startled and hurt and doesn’t know what to say.
